      I am on the verge of grabbing a MIDI controller to operate my whole board, but have a concern about how I want it to function.

      I currently use my Timefactor as a MIDI clock that sends to every other time-based effect.  Since the TF will likely have to be set to MIDI Thru to work with a controller, will it continue to send MIDI clock to everything else?

      If you set it to THRU, it won't send anything, only pass thru received stuff.

       It can receive from a controller and also send MIDIclock, but it won't then pass thru the controller MIDI.

      To do the second, you will need a MIDI merge box (see MIDI Solutions, etc)..
